You are cent percent right.

Religion is a sociatal tool, made by man, for the man , of the man. It is a path of living entailing some system mechanism, an outcome of random thinking with a view to make good of every one. Neverheless religious fundamentalism is contrary to the essence of the naturally evolved  religion (believe in me Hindus' books like Vedas, and Upanishadas, are "Apourisheya" not writtern by known authirs, a spontaneous flow of thoughts like Dnyaneshwari, Tukarm's Gatha or Das bodha). The core values of religion are, however,  skewed because of the ignorance, hate, jealousy, attitude to dominate others, self-vested interests, mis-interpretation of religious directives, etc., etc.

If we introspect the journey of the (so called) Hinduism from Sanatan Dharma (Vedanta) to its present state, one may come across such perverted mis-implementation of the essence. For example, emergence of Boudhdha, Jain, and Shikh approaches are the glaring examples (this only can happen in the so called Hindu religion that gives liberty to individual, we have the Hindus who staunchly follow idols worshing  and some others hate worshipping idols) to win over the then fundamentalists, to eradicate anti-social elements. For instance, Hindus main books are Ramayana and Mahabharata written by Shudras, but we have been sticking strongly to Caste system (different from Varna system that is professional based), a form of fundamentalism.

The Human History shows that there exists terrorism or fundamentalism right  from the time immemorial in one or the other form and that it is but natural, an outcome of natural mouldings or nurturing of minds that are characterized by randomly infinite variability.

Often I think it is a natural design (i.e., co-existence of good and bad at any point of time) in the interest of ultimate balancing the universe.

This is an abstract thinking, needing continuing meditation, consistence and comprehensive contemplation. It is an ongoing journey. One more point, the outcome of contemplation is path dependent meaning practice and thinking may differ form time to time, the core remains unaltered, the Truth, but apparel may change.
